I'm looking for a book that will help me learn the bass clef as well as theory, i.e: Scales on the fretboard and modes etc..... What do you all suggest? Thanks for any help.

There are so many beginning bass books out there it's hard to give you a definitive answer. I would recommend going to Mel Bay or Hal Leonard catalogs on bass guitar (Google) and finding something to suit your paticular interest/style.
